I am quite interested in getting enrolled in an online masters degree program. I am rather fearful regarding its future as there are some companies which do not accept online degrees as the quality of syllabus is not much comparable with the traditional degree programs.
If someone has any idea for some good and accredited online university for MBA, please let me know.

There are several well-established big-name universities that offer online degrees. Examples are Pennsylvania State, University of Michigan, Embry Riddle, Florida State, Texas A&M, and others.
Go to the "Search & Rank" tab, select all regions, and select "Distance Learning" in Part 1 of the form. Click on "List Schools". You can go back to the form and select ranking (part 2) and screening (part 3) criteria to narrow down your search.

Are these universities accredited also? What i have seen is, most of the companies don't speculate online degrees as the recognized ones.

All the big-name universities I mentioned are accredited. If you get an MBA degree from, say, Texas A&M, then you have an MBA from Texas A&M. It doesn't matter if it was online or on campus. Your degree won't have the word "online" in it.
When search for online degrees as I suggested above, you can narrow down the search to accredited universities. AACSB is the primary accreditation.

Regarding the accreditation of universities, i am quite sure that these all are accredited ones... my query was regarding the syllabus they will teach us. Do the syllabus really differs a lot or its similar to traditional one?

Nothing to doubt about the variation in syllabus. There is hardly any difference in syllabus, if the university is accredited by Board of Education. As far as job opportunities are concerned, no doubt the degree is preferred but you must have skills in hand to prove yourself. So better to concentrate on that.

Some suggestions:
1) Try to choose an online school that also has a brick and mortar campus. These schools tend to have better, more reputable programs. Some will not even say that your degree was earned online.
2) Make sure that the school has both regional and professional accreditation. Regional accreditation is more stringent than national. Professional accreditation ensures that your program is stringent enough for an mba program.
3) Consider what your concentration is. Are you going for management, marketing, etc? Look for schools that have strong departments in your desired concentration.

I gave you that list because that is a general overview of schools that offer online MBAs. It is updated all of the time as more schools are offering this all of the time. I would personally recommend regionally accredited as that seems to be the preferred standard for most employers. You keep asking about a syllabus comparison. Most of the schools mentioned on that list have some type of agency accreditation. This means that they must follow a certain curriculum in order to maintain their affiliation with that accrediting bureau. If they do not, they get dropped for being accredited.
For an MBA, the most common and preferred one is AACSB. Another one is IACBE. What is the difference between them? AACSB accreditation is reserved for research institutions whereby a large number of faculty are dedicated to that end. IACBE is an outcomes-based assessment and accreditation, in which business education is evaluated based on the results of the assessment of educational outcomes, rather than on prescriptive input standards (i.e. research).
On top of that, you need to provide what concentration that you are interested in. Not all offer the same concentrations as others. As another poster suggested, stick with the brick and mortar schools are they tend to have the best reputations by having a history associated with their programs.
Cost is another factor. How much are you willing to pay? An MBA from Amberton can be had for as little as $ 10,000 while and EMBA from Duke is around $ 115,000.
Time is another factor. Some can be accomplished in about 14 to 18 months while many other are two years or more.
Conventional semesters or accelerated classes is another option. Many offer the usual 18 week semesters while others offer one class at a time in six week increments. It depends what your comfort level and demands are.
Finally, do you want a "name" school? They generally cost more but have better recognition in the business world. Lesser known institutions can offer the same curriculum but may not be known in all business circles. My personal opinion is that most employers do not really care about the name as long as the school is regionally accredited and not associated with a diploma mill reputation.

Online learning is rapidly growing this is due to the increase in demand and many benefits and advantages over traditional classroom setting.The online degree programs provide the same quality education that is found in the traditional college degree programs. Studies show that for most students, distance learning is just as effective as traditional on-campus learning.
